舒伯特气单胞菌全基因组的比较分析

【摘要】 利用PacB io RS、Solexa法和基因组文库相结合的方法对从乌鳢上分离的强毒株舒氏气单胞菌WL1483株进行了全基因组序列测定,以WL1483基因组为参考序列,将对乌鳢无毒力的标准菌株ATCC43700进行了重测序。结合软件glimmer 3.02进行基因预测,最终在WL1483和ATCC43700基因组中分别鉴定出4,376和3,842个基因,通过tR NA-scan分别发现107和102个tR NA序列,通过RNAmmer,从基因组中分别预测出27和2个r RNA序列。基因功能注释结果表明,WL1483和ATCC 43700基因组中预测的毒力因子VFDB分别有365个和223个。能注释上的分泌蛋白总数为308个和314个不同源的舒氏气单胞菌重测序结果显示,覆盖度为86.88%,平均覆盖深度为120。并进行了比较基因组分析和变异分析,为进一步对舒氏气单胞菌的致病机制研究提供了基础。其中WL1483基因组和ATCC43700基因组中共有基因总计3429个,WL1483基因组中的特有基因626个,ATCC43700基因组中特有基因344个。选取了水产上常见气单胞菌Aeromonas veronii B565、Aeromonas caviae Ae398、Aeromonas salmonicida subsp.salmonicida A449、Aeromonas hydrophila subsp.hydrophila ATCC 7966的全基因组序列与所测得舒伯特气单胞菌菌株ATCC 43700以及菌株WL1483的全基因组构建了系统发生树,物种之间的进化树结果显示舒伯特气单胞菌与其他常见的水产气单胞菌类病原菌的亲缘关系相对较远。

【Abstract】 Methods by using Pac Bio RS, Solexa and the genomic library of genome sequence of the virulent strain isolated from snakehead Plesiomonas shigelloides strain WL1483, the WL1483 genome reference sequence, the virulence of Argus standard strain ATCC43700 re sequencing. With the software glimmer 3.02 gene prediction, culminating in the WL1483 and ATCC43700 genome were identified in 4376 and 3842 genes, 107 were found by tR NA-scan and 102 tR NA sequences from the genome by RNAmmer, respectively to predict the 27 and 2 r RNA sequences. Gene function annotation showed that the WL1483 and ATCC 43700 genomes predicted 365 and 223 virulence factors, VFDB, respectively. The total number of secreted proteins could be annotated with 308 and 314 homologous Aeromonas species, and the re sequencing showed that the coverage was 86.88% and the average coverage depth was 120. Comparative genomic analysis and variation analysis have provided the basis for further studies on the pathogenic mechanism of Aeromonas hydrophila. Among them, there are 3429 genes in the WL1483 genome and ATCC43700 genome, 626 unique genes in the WL1483 genome, and 344 unique genes in the ATCC43700 genome.
