扇贝“渤海红”与墨西哥湾扇贝转录组SSR信息分析及unigene功能

【摘要】 为了创新墨西哥湾扇贝种质资源,课题组拟从北方引进扇贝"渤海红"与南方墨西哥湾扇贝进行育成杂交。本研究利用MISA软件对两种扇贝转录组测序获得的unigene序列进行检索,开发SSR标记,同时对SSR位点的生物学信息进行分析,对含SSR的unigene进行功能和KEGG代谢通路注释,并利用primer5软件设计SSR引物。结果显示:扇贝"渤海红"转录组中平均8.27kb出现1个SSR,出现频率为0.11,检索到的11 512个SSR分布于9 681条unigene上,涉及到137种重复基元,二核苷酸SSR数最多(5 469),占比为46.66%,其次是单核苷酸(4 039),占比为34.46%。墨西哥湾扇贝转录组中,共发现12 241个SSR位点,分布于10 362条unigene序列上,平均8.78 kb出现1个SSR,出现频率为0.10,共包含140种重复基元,SSR重复类型以二核苷酸为主,占SSR总数的45.61%。两种扇贝转录组SSR的重复次数主要集中在5-10次,A/T、AT和ATC/ATG分别是单核苷酸、二核苷酸和三核苷酸的优势重复基元。两种扇贝转录组中共筛选出33个含SSR的生长相关unigene,且被注释到KEGG代谢通路的含特异SSR的unigene全部富集在新陈代谢和遗传信息处理两大一级通路中。两种扇贝SSR标记的开发,为杂交双亲遗传差异分析、杂交子代鉴定和杂种优势预测等奠定了分子辅助育种基础。

【Abstract】 In order to innovate the germplasm resources of A.i concentricus, research group intends to introduce A.i."Bohaihong" from the north of China and hybridize with A.i concentricus. SSR markers were developed based on the unigene sequences obtained from the two scallop transcriptome data by MISA software, and their primers were designed using primer 5 software. At the same time, the biological information of developed SSR loci was analyzed, as well as the function and KEGG metabolic pathway of unigene containing SSR was noted in this paper.The results showed that a total of 11512 SSRs were screened in A.i."Bohaihong" transcriptome, and they were distributed on 9681 unigenes, with 1 SSR loci per 8.27 kb. The occurrence frequency of SSR was 0.11, involving 137 repeating motifs, the Di-nucleotide number of SSR was the largest(5469), accounting for 46.66%, followed by Monon-nucleotide, accounting for 34.46%. In A.i concentricus transcriptome, a total of 12241 SSRs loci distributed on 10 362 unigenes were identified, with 1 SSR loci per 8.78 kb.Their occurrence frequency was 0.10, involving 137 repeating motifs types. The major type was Di-nucleotide SSR, accounting for 45.61%.The number of SSR repetitions was mainly concentrated in 5-10 times in both scallops, A/T, AT and ATC/ATG were the dominant repeat motifs of Monon-nucleotide, Di-nucleotide and Tri-nucleotide, respectively. The development of SSR markers of two scallops laid the foundation of molecular breeding for hybrid parents’ genetic difference analysis, hybrid progeny identification and heterosis prediction.
