肠炎沙门氏菌在蛋清抑菌环境存活机制的比较基因组分析

【摘要】 肠炎沙门氏菌是沙门氏菌属中引起人类食源性疾病最多的血清型之一,鸡蛋是其主要的传播载体。本研究旨在探究肠炎沙门氏菌对抗鸡蛋蛋清抑菌环境并在其中存活和增殖的分子遗传机制。对400株来自食品和临床的肠炎沙门氏菌进行蛋清中存活率的比较,筛选出存活率最高和最低的菌株各一株。利用IlluminaHiseq 2000测序仪对这两株菌的基因组进行2×100 bp测序,原始序列经过质控和CLC wonkbench 5.5de novo拼接,以及通过PCR扩增及Sanger测序完成缺口补齐,获得两株菌的全基因组序列,每株菌均含有一个约4.7 M的环形染色体和一个约59 kb的质粒。对这两株菌的全基因组序列进行比较,共得到变异位点79个,其中插入缺失位点5个,单核苷酸变异位点74个。在DAVID数据库中对编码区发生变异的基因进行基因功能注释分类,所有被数据库识别的基因被归属为三个功能注释分类簇,分别是:膜相关、离子结合、核苷酸结合相关的功能类别,提示肠炎沙门氏菌在鸡蛋中主要是通过调节膜结构及功能、离子结合能力及氨基酸代谢过程来应对蛋清抑菌环境的。
【Abstract】 Among the salmonellae,Salmonella entericaserovarEnteritidis(SE) is one of the serovars most commonly involved in food-borne disease outbreaks.Eggs were considered as one of the main carriers for SE transmission and infection.The study was to explore genetic mechanisms of resistant survival for SEin antimicrobial environment of chicken egg albumen.The survival rates of 400 SE strains including food and clinicalisolates were compared by inoculatingwith chicken egg albumen.Two SE genomes were selected for 2 ×100 bp paired-end sequencing on the IlluminaHiseq 2000.The two SE strains showed the highest and lowest survival rate among the 400 strains,respectively.Genomes were de novo assembled into contigs by CLC workbench 5.5.Gaps were repaired using PCR and Sanger sequencing.In both of the two strains,the complete genomes were composed ofa 4.7 M chromosome and a 59 kb plasmid.ComparativeGenomicanalysis revealed 79 differential sites consist of 5 indels and 74 SNVs(Single Nucleotide Variations) between the two genomes.Differential Genes were analyzed in the DAVID database(The Database for Annotation,Visualization and Integrated Discovery).Allthe genes identified by the DAVID database were categorized into three functional annotation clusters:membrane associated,ion-binding,and nucleotide-binding cluster.The result indicated that the three function clusters were implicated in the SE survival resistance in chicken egg albumen.
