红树莓NF-YA基因家族的鉴定及表达分析
Identification and expression analysis of NF-YA gene family in red raspberry(Rubus idaeus)
【摘要】 核转录因子家族NF-YA在植物的生长发育和抗逆中具有重要作用。从红树莓果实转录组数据库中鉴定出5个NF-YA基因家族成员,对其生物信息学和不同组织表达模式进行分析。通过转录组测序、生物信息学分析、qRT-PCR技术,对NF-YA基因家族成员进行了鉴定和表达模式研究。结果表明:NF-YA基因家族5个成员的蛋白长度在204~354 aa之间,分子质量在22 415.66~38 587.16 Da之间,均为碱性不稳定的亲水性蛋白,磷酸化位点占比为丝氨酸>苏氨酸>酪氨酸磷酸化位点,无跨膜螺旋区和信号肽,均定位于细胞核上,二级结构和三级结构中以无规则卷曲为主, α螺旋次之,均含有CBF保守结构域,除了RuNF-YA1和RuNF-YA5蛋白之间不互作外,其他蛋白质之间都两两互作; RuNF-YAs基因含有5~7个外显子, RuNFYA1~RuNF-YA5依次含有8、7、7、8和4个保守基序;系统进化分析表明RuNF-YAs基因与月季、森林草莓、凤仙花亲缘关系较近;启动子顺式作用元件分析显示, RuNF-YAs启动子区域含有参与脱落酸反应、分生组织表达的顺式作用元件等; qRT-PCR和转录组结果显示, RuNF-YA基因家族在红树莓中的表达具有组织特异性, RuNF-YA1、RuNF-YA2和RuNF-YA5均在嫩根中表达量最高;在果实发育过程中, RuNF-YA基因家族的表达量均为青果时期最高,随着发育成熟呈下调表达,且与转录组趋势一致。综上所述, RuNF-YA可能与脱落酸等激素响应机制及根和果实的生长发育有关。
【Abstract】 NF-YA plays an important role in plant growth and stress resistance. In this study, five members of NF-YA gene family were screened from the fruit transcriptome database of red raspberry(Rubus idaeus),and their bioinformatics and tissue expression were analyzed. The NF-YA gene family members were identified and their expression patterns were studied by transcriptome sequencing, bioinformatics analysis and qRT-PCR. The results showed that totally 5 members of NF-YA gene family are basic unstable hydrophilic proteins with the length of 204–354 aa and the molecular weight of 22 415.66–38 587.16 Da, the ratio of phosphorylation sites was serine>threonine>tyrosine, there were no transmembrane helical region and signal peptide, which were located in the nucleus, all contain a CBF conserved domain, with the exception that Ru NF-YA1 and Ru NF-YA5 proteins do not interact with each other, and all other proteins interact in pairs. The RuNF-YAs gene contains 5–7 exons, RuNF-YA1–5 contained 8, 7, 7, 8 and 4 conserved motifs.Phylogenetic analysis showed that RuNF-YAs gene was closely related to Rosa chinensis, Fragaria vesca and Potentilla anserina. Promoter cis-acting element analysis showed that Ru NF-YAs promoter region contained cis-acting elements involved in abscisic acid reaction and expression of meristems. The expression of RuNF-YA gene family was tissue-specific and the expression of RuNF-YA1, RuNF-YA2 and RuNF-YA5were the highest in the tender root, and the expression of RuNF-YA gene family were the highest in the green fruit stage during fruit development, it was down-regulated with maturation, and the trend was consistent with the transcriptome. In conclusion, Ru NF-YA gene family might be related to the response mechanism of abscisic acid and other hormones and the growth and development of roots and fruits.
