猪δ冠状病毒重庆流行株的诊断与N基因序列分析
Identification and N gene sequence analysis of Porcine deltacoronavirus circulating in Chongqing
【摘要】 2023年重庆市某规模化养猪场猪群发生腹泻疫情,通过临床观察、RT-PCR检测、N基因克隆测序及序列分析对采集的腹泻仔猪肠道组织进行鉴定。结果显示,发病猪水样腹泻,小肠壁变薄、黏膜充血;成功检测到1株猪δ冠状病毒(porcine deltacoronavirus, PDCoV),命名为CQ2023株。该毒株N基因序列全长1 029 bp,与30株GenBank中登录的参考毒株N基因序列比对显示,核苷酸序列相似性为96.7%~99.4%,其中PDCoV CQ2023株与CHN-HeN06-2022株的相似性最高,为99.4%。遗传进化分析显示PDCoV CQ2023株属于国内流行株,与国内PDCoV毒株CHN-HeN06-2022等处于同一进化分支,亲缘关系最近。该次研究成功鉴定出该猪场腹泻疫情由PDCoV感染引起,并进行了N基因序列分析,为PDCoV的流行病学研究、遗传进化、预防及诊断试剂的研究提供数据支持。
【Abstract】 In order to identify the cause of diarrhea in a large-scale pig farm in Chongqing in 2023,intestinal tissues of piglets with diarrhea were identified by clinical observation, RT-PCR detection, N gene cloning sequencing and sequence analysis.The results showed that the infected pigs had watery diarrhea, thin intestinal wall and mucous hyperemia.A Porcine deltacoronavirus(PDCoV) strain was successfully Identified, named as CQ2023 strain.The whole length of the N gene sequence of this strain was 1 029 bp.Genomic analysis showed that PDCoV CQ2023 shared 97.0% to 99.4% nucleotide identity with other 30 reference PDCoV strains(GenBank),and the highest sequence identity(99.4%) was found with CHN-HeN06-2022.Phylogenetic analysis showed that the PDCoV CQ2023 strain belonged to the domestic epidemic group and was closely related to the PDCoV strain CHN-HeN06-2022 in Southeast Asian countries, which belonged to the same evolutionary branch.In summary, this study successfully identified the diarrhea epidemic caused by PDCoV infection in a pig farm in Chongqing and conducted N gene sequence analysis, which provided data support for the epidemiological research, genetic evolution, prevention, and diagnostic reagents of PDCoV.
