基于GEO数据库的肺纤维化相关差异表达基因生物信息学分析
The bioinformatics analysis of differentially expressed genes related to pulmonary fibrosis based on GEO database
【摘要】 目的 利用生物信息学工具筛选在肺纤维化中差异表达的基因及信号通路,为肺纤维化的研究提供新思路。方法 在高通量基因表达(GEO)数据库中搜索“Idiopathic pulmonary fibrosis”,下载含正常肺组织和肺纤维化的芯片数据集GSE53845,使用GEO2R分析并筛选出IPF和正常肺组织之间的差异表达基因。通过DAVID网站对筛选出的基因进行富集分析,利用STRING数据库对获得的差异基因进行蛋白互作(PPI)网络构建。最终通过Cytoscape对PPI网络进行可视化分析并筛选核心基因。结果 IPF组织中涉及差异表达基因共148个,其中高表达108个,低表达40个。GO富集分析显示差异表达基因主要富集于趋化因子活性、细胞因子活性等;KEGG通路富集分析显示差异表达基因主要富集于细胞因子-细胞因子受体相互作用、趋化因子信号通路等。通过STRING数据库和Cytoscape软件筛选出趋化因子、基质金属蛋白酶等核心基因。其中趋化因子、细胞因子等基因与肺纤维化的发生发展关系密切。结论 趋化因子、细胞因子等基因表达可能在肺纤维化的发生发展过程中起重要作用。
【Abstract】 Objective To provide new ideas for the study of pulmonary fibrosis by using the bioinformatics tools to screen the differentially expressed genes and signaling pathways in pulmonary fibrosis. Methods The key word "Idiopathic pulmonary fibrosis" was searched in the high throughput gene expression(GEO) database, and the on-chip dataset GSE53845 containing normal lung tissue and pulmonary fibrosis was downloaded. The GEO2R was used to analyze and screen out the differentially expressed genes between IPF and normal lung tissue. The selected genes were enriched and analyzed through DAVID website, and the obtained differential genes were constructed by using STRING database for protein interaction(PPI) network. Finally,visualization analysis of PPI network was carried out through Cytoscape and core genes were screened. Results There were 148 differentially expressed genes in IPF tissues, 108 of which were highly expressed and 40 were lowly expressed. GO enrichment analysis showed that the differentially expressed genes were mainly concentrated in chemokine activity and cytokine activity. KEGG pathway enrichment analysis showed that differentially expressed genes were mainly concentrated in cytokine-cytokine receptor interaction and chemokine signaling pathways. Core genes such as chemokines and matrix metalloproteinases were screened by STRING database and Cytoscape software. The genes of chemokines and cytokines were closely related to the occurrence and development of pulmonary fibrosis. Conclusion The expression of chemokines and cytokines may play an important role in the development of the pulmonary fibrosis.
