猪δ冠状病毒西安株M基因序列的信息分析
Information Analysis of M Gene Sequence of Porcine Deltacoronavirus Xi′an Strain
【摘要】 为研究猪δ冠状病毒(PDCoV)西安株M基因的遗传特征,以分离并鉴定的PDCoV西安株(CHN-XA18-35株)为材料,根据GenBank中已发表的PDCoV M基因保守序列设计引物,经RT-PCR扩增PDCoV西安株M全基因序列并测序,应用生物信息学方法对M基因进行分析。结果显示,CHN-XA18-35株M基因序列与其他地区PDCoV参考株的核苷酸同源性为98.47%~99.54%,推导的氨基酸序列同源性为97.24%~99.08%;CHN-XA18-35株与其他地区PDCoV参考株相比,M蛋白第189位氨基酸由异亮氨酸(IIe)突变为精氨酸(Arg);CHN-XA18-35株M蛋白的10-27、34-56、66-87位氨基酸属于跨膜区;跨膜区氨基酸多为疏水性氨基酸,且存在α-螺旋;潜在的B细胞抗原表位位于M蛋白的102-107 aa(LSPESR)、149-158 aa(NGISVRNPPQ)、200-209 aa(LHTITTSKAG)。结果表明,CHN-XA18-35株M蛋白第189位氨基酸发生了突变,其B细胞抗原表位与其他PDCoV株相比未发生改变。
【Abstract】 To study the genetic information characteristics of the M gene of porcine deltacoronavirus(PDCoV) Xi?an strain.The PDCoV Xi?an strain(CHN-XA18-35 strain) isolated and identified by the laboratory was used as the material.The primers were designed according to the published conserved sequence of M gene in GenBank.The whole gene sequence was amplified by RT-PCR and sequenced.The sequence of M gene was analyzed by using bioinformatics.The results showed that the nucleotide similarity between CHN-XA18-35 strain and other reference strains was 98.47%-99.54%,the amino acid similarity was 97.24%-99.08%; CHN-XA18-35 strain was mutated from isoleucine(IIe) to arginine(Arg) in the 189 aa compared to other regions of the PDCoV reference strain; amino acids 10 to 27,34 to 56,and 66 to 87 were part of the transmembrane region of CHN-XA18-35 strain M protein; the amino acids in the transmembrane region were mostly hydrophobic and alpha-helix; potential B cell epitopes were located in the LSPESR(102 aa-107 aa),NGISVRNPPQ(149 aa-158 aa) and LHTITTSKAG(200 aa-209 aa) of the M protein.The results indicated that the amino acid at position 189 of the M protein of CHN-XA18-35 strain is mutated.The B cell epitope of CHN-XA18-35 strain is not changed compared with other PDCoV strains.
