斑石鲷和条石鲷线粒体基因组密码子使用分析

【摘要】 为研究石鲷科中斑石鲷和条石鲷线粒体基因编码序列密码子的使用模式和特性,进而探讨这2种鱼与其他水生动物的亲缘关系,以期为探讨2种鱼类间的近缘杂交育种、种质资源等研究提供理论依据。在美国国立生物技术信息中心GenBank数据库中搜索并下载斑石鲷、条石鲷、斑马鱼、金鼓鱼、黑鲷和真鲷6种鱼线粒体基因序列,以CodonW、SPSS等软件采用生物信息学方法对斑石鲷和条石鲷线粒体DNA编码蛋白质的基因序列进行分析,通过相对密码子使用度以及对密码子的偏好性和基因序列进行相关性和聚类分析,进而探讨其亲缘关系。研究结果表明,斑石鲷和条石鲷线粒体DNA编码蛋白质的基因偏爱使用AC结尾的密码子,UUC、ACC等密码子为斑石鲷和条石鲷线粒体DNA编码蛋白质基因的偏好性密码子。在基因序列及偏好密码子聚类中,斑石鲷与条石鲷、黑鲷与真鲷均首先聚为一类,亲缘关系最近,这与传统分类学一致;斑石鲷和条石鲷与斑马鱼的遗传距离最远,亲缘关系最远。

【Abstract】 mtDNA protein coding gene sequences of rock porgy Oplegnathus punctatus and rock bream O. fasciatus were analyzed with codon programe, and evolutionary relationship between rock porgy, rock bream and other species was analyzed by a hierarchical cluster method in gene sequences and the relative synonymous codon usage frequency in order to provide theoretical basis for the study of the close relationship between rock porgy and rock bream, such as cross breeding and germplasm resources. Searching and downloading the mitochondrial gene sequences of rock porgy, rock bream, Danio rerio, Scatophagus argus, Acanthopagrus schlegelii and red bream Pagrosomus major from the GenBank database of the National Center for Biotechnology Information.The results showed that protein coding genes of mtDNA in rock porgy and rock bream were tending to use the codons ending with A,C, and UUC and ACC were preferable codons of mtDNA protein coding gene sequences in rock porgy and rock bream, and there are similar preferences of codon usage between rock porgy and rock bream, but different from other species.
