南酸枣转录组SSR序列特征分析及其分子标记开发
Characterization analysis of SSR sequences in the transcriptome of Choerospondias axillaris and its molecular marker development
【摘要】 为了开发南酸枣植物的微卫星分子标记,本研究基于Illumina-HiSeq 2000测序平台对南酸枣叶片和果实的转录组进行高通量测序。利用MISA软件对获得的转录组数据库进行搜索与分析,共鉴别出15 168个SSR位点,SSR位点的发生频率为25.52%,平均分布距离3.98 kb,以单核苷酸重复类型相对比例最高,占总数的62.32%,二核苷酸重复类型和三核苷酸重复类型分别占18.74%和17.47%。利用Gen Script在线软件设计出150对SSR引物,以不同来源南酸枣4个无性系DNA样品对150对SSR引物进行扩增效率检验,发现有115对引物可扩增出清晰条带,其中25对引物具有多态性。本研究结果表明,利用高通量测序技术开发南酸枣SSR分子标记是一种简单而高效的途径,可为南酸枣的居群遗传多样性、遗传结构以及种质资源鉴定研究奠定基础。
【Abstract】 To develop co-dominant microsatellite molecular markers(SSRs) for studying conservation genetics of the Choerospondias axillaris,we sequenced the transcriptome of the Ch.axillari,using next-generation high-throughput sequencing technology.Using the MISA program,we acquired a total of 15168 SSRs site,the occurrence frequency of SSR site was 25.52% with average distance pre 3.98 kb.Through analysis of repeats types,the mononucleotide repeats(A/T)n isolated occurred relatively high,approximately 62.32% totally,other motifs including 18.74% dinucleotide repeats and 17.47% trinucleotide repeats.Using GenScript online software,we designed 150 primer pairs at random,to evaluate their application across four individuals from four Ch.axillari populations.150 markers were successfully amplified,twenty-five markers yielding clear and discernible bands.Our results indicated that development of SSR markers from genomic data by high-throughput sequencing in the Ch.axillari was valuable and effective.These newly generated SSR markers will provide novel tools for studying genetic diversity,population genetic structure and germplasm identification of Ch.axillari.
