十字花科部分蔬菜HRD基因的克隆与生物信息学分析

【摘要】 根据NCBI上得到的拟南芥HRD基因序列,利用同源序列克隆的方法,设计引物,从12种十字花科蔬菜中克隆出其核酸序列,并进行生物信息学分析,旨在验证克隆出的序列与拟南芥HRD基因是否具有同源性.对这些得到的核酸序列从DNA序列、氨基酸序列的相似性、亲/疏水性、2级结构、功能域、3级结构、同源进化树等进行了预测和较为全面的分析.结果显示经PCR扩增,都得到了大小与拟南芥HRD基因基本一致的序列,长度在555bp左右.其基因序列、氨基酸序列比对同源性分别达到93.14%和89.74%;亲/疏水性分析表明该基因编码的蛋白为亲水性蛋白;推导的氨基酸序列中均存在AP2功能结构域,属于十字花科AP2/ERF类家族转录因子基因;同源进化树分析表明它们具有很高的同源性,说明所克隆的序列与拟南芥HRD基因由同一个基因进化而来,是十字花科植物中的保守基因.

【Abstract】 Based on the HRD gene sequence of Arabidopsis thaliana in the NCBI,the twelve nucleic acid sequences from the vegetables of cruciferae were isolated using the method of clone of homologous sequences.To investigate the homology between the cloned sequences of cruciferae and the HRD gene of Arabidopsis,the bioinformatic analysis was conducted.Then,the similarity of these DNA sequences and deduced amino acid sequences,hydrophobicty and hydrophilicity,secondary structure,function domain,three-dimension structure,and phylogenetic tree,were predicted and well analyzed.The results indicated that several about 555 bp sequences whose length was consistent with the Arabidopsis HRD gene were obtained by PCR amplification.Homologous sequence alignment indicated that the similarities among the genes at nucleotide and amino acid levels were over 93.14%and 89.74%.Hydrophobic and hydrophilic analysis demonstrated that they were hydrophilic proteins;AP2domain was identified in the deduced amino acid sequences belonging to AP2/ERF-like transcription factor;Phylogenetic tree indicated they had a high homology,which suggested that the sequences we had cloned and the gene of HRDfromArabidopsis were evolved from the same gene that is a conserved gene of Cruciferous plants.
