基于非独占式并行计算技术的ChIP-on-chip芯片分析平台
CHIP-ON-CHIP ANALYSIS PLATFORM BASED ON NON-EXCLUSIVE PARALLEL COMPUTING TECHNIQUE
【摘要】 随着"后基因组时代"的到来以及各种高通量组学技术的发展,ChIP-on-chip这一新兴的研究细胞内蛋白质与全基因组DNA之间调控机制的实验技术已逐渐成熟并推广。然而由此产生的海量数据也给生物学意义的整合与数据挖掘带来了严峻的挑战。针对ChIP-on-chip得到的高通量原始实验数据,探索如何更有效地开展研究工作,实现了由分析模块、监控模块、并行框架三个模块构建的自适应并行计算系统。系统能非独占式地充分利用计算机资源计算,自动生成富集的DNA序列片段并将其映射到基因组用于后续分析;可比较分析多次实验以评估实验条件、分析不同转录因子之间的协同作用等;其包含的监控模块、并行框架很容易移植入其他开发过程。
【Abstract】 With the emergence of post-genomic era and the new developments in high-throughput "-omics" technology in recent years,the ChIP-on-chip technique,which is an emerging experimental technique aims to study regulatory mechanisms between proteins and genome-wide DNA under different cellular conditions,is becoming more mature and to be growingly used.However,the mass of experimental data resulted has brought with it serious challenges in terms of integration and data mining with biological significance.Aiming at the high throughput original experimental data the ChIP-on-chip obtained,the way of researching it more effectively is discussed here,and an auto-adaptive parallel system has been designed,which consists of analyzing module,monitoring module and parallel framework module.The system ensures that it fully utilizes computer resources non-exclusively to easily calculate and generate enriched DNA fragments from the ray data,and map them onto the genome for subsequent analysis.It can compare and analyze results from different experiments to evaluate and adjust the experiment conditions,and analyze the cooperation among transcription factors.The monitor module and parallel framework of the system can be easily transported into other development processes.
